Murray's 6-4 3-6 6-0 second-round win followed his first ever Munich title on Monday at the German's expense.
After a series of long matches, including Roger Federer's defeat by Nick Kyrgios, Murray started at 01:12 local time (00:12 BST).
World number three Murray plays Spanish wildcard Marcel Granollers on Thursday.
The start time was one minute short of the latest ever on the ATP tour - that was 01.13 local time in the Rio Open - and finished at 03:00 (02:00 BST), with Kohlschreiber visibly tiring.
