Andre Ayew had a shot blocked from an indirect free-kick inside Stoke's six-yard box, before Jamal Lowe wasted a glorious opportunity to seal victory.
But it did not matter as Kasey Palmer headed in Swansea's second, with Stoke dropping down to ninth in the table.
