Nikola Kalinic opened the scoring but the Rojiblancos replied through Grzegorz Krychowiak and Bacca, and although Ruslan Rotan leveled, the Colombian had the final word.
Carlos Bacca netted twice as reigning Europa League champion Sevilla came from behind to defeat Dnipro 3-2 in an absorbing final in Warsaw on Wednesday.
Sevilla became the first side to win European football's second-tier competition on four occasions.
The Andalusian club lifted the trophy in 2006 and 2007 - under its former guise as the UEFA Cup - and has now made it back-to-back crowns for a second time, as Carlos Bacca scored twice to prove the hero.
