Charlton were three minutes from upset at Stevenage before Chuks Aneke rescued the tie with a late equaliser and Scott Fraser won it in a penalty shootout.
Fraser scored from the spot to seal victory for Ben Garner's League One side after goalkeeper Joe Wollacott had saved Stevenage's fifth penalty from Jake Taylor.
The late drama booked Charlton into the hat for last 16 for the first time since they were a Premier League club with Alan Curbishley still at the helm.
