Cherries boss Andoni Iraola opted for a strong team with new signings Justin Kluivert and Milos Kerkez both given starts.
But the Premier League side fell behind in the seventh minute when Danish striker Joakim Maehle finished from close-range.
Atalanta doubled their lead in the 36th minute, with Teun Koopmeiners flicking the ball past Neto after being teed up by Ademola Lookman.
Bournemouth then cut the deficit to one goal with an instant reply two minutes later as defender Marcos Senesi slammed the ball home after Dominic Solanke's header was cleared off the line.
